Wade,
I don't know if you remember, but when you were moving off of Thunderbird I
recommended you find a mail program that used Maildir instead of Mbox because
of the amount of mail you have. What you are experiencing now is why.
What you might do is convert your Mbox to maildir (there are scripts out there
to do this - install Kmail and import it if all else fails) then you can your
grep or other file system tools to find the offending message. Then, if you
sill want to use Evolution, convert the Maildirs back to an Mbox and go from
there.
