Is there a way to disable the beep on Shut Down?

On Hardy there is that option; I don't know if it would have resolved
your issue, the option is there. Perhaps in the future you could state
which flavour of Ubuntu you are inquiring about - that would save some
effort on folks that are trying to assist.
