I only skimmed this, but my first thought was, "Would testdisk fix this?"

You might want to google "testdisk" and look over it's page and see if 
it might be of help with this. Of course, first try to make a backup of 
the data...if it's possible to make an image of your hard disk, you 
might want to create an image with DD and run testdisk on that image 
instead of your actual drives.
