Firewall with Ubuntu

I'd strongly recommend shorewall. It does all the IPtables manipulation
for you. It's easy to setup and has good documentation, including some
good exemplar configurations. Moreover, its powerful enough to cope
with complex situations.
Alternatively, for a desktop system you could consider firestarter.
