Passwords don't work anywhere, SSH pubkey does. PAM problem?

Perhaps you don't have enough space left on your / partition? You could 
start the machine with recovery mode and in the root shell search for 
unneeded things that occupy a lot of space.

apt-get clean

is usually a good starting point.
