Upgrading Woes

Hello,
I went on and upgraded my Natty to Oneiric. Among other problems, whenever I
run a program that requires root privileges, it does start, but without
asking for the root password. For example: Software Sources, Software
Center...
So, when I click on the install, nothing happens - instead of popping the
GkSu prompt for the root password...
I was never ever, even once, successful with an OS version upgrade, but I
always try to give it a chance... This time, nearly the end of the process,
the display went semi transparent, the mouse core pointer was normally
usable but I couldn't choose any element, so when it got to asking me if I
want to remove the unneeded programs, I couldn't answer and had to kill the
X server. I ran apt-get update, upgrade and dist-upgrade - all went well.
lsb_release shows the correct version.
I cannot re-enable the 3rd party PPAs, even with running the Software
Sources app from CLI (sudo software-properties-gtk).
I am about to just re-install the whole system from scratch, formatting the
root partition. Luckily, my Home resides on a separate partition. Is there
something I should do in my home directory before re-installing (like
renaming the ~/.config and ~/.local directories)?
