It's a bit of problem, see:

  "Inkscape: Embedded jpg exported to EPS/PDF as non-jpeg (JPEGs are
   stored /FlateDecode instead of /DCTDecode)"

when I've done it, I've done it manually (pdftk, and hand-hacking),
but it was time-consuming.
