Basically the Linux-kernel uses pre-compiled modules implementing the
device drivers. During the boot sequence the kernel tries to identify
all the different hware-components which are hopefully supported by one
of the modules. Swapping the motherboard should work, however some small
adaption may be necessary.
To back up the data I would swap the motherboard & boot the system
using Knoppix or a Debian/Ubuntu life CD. Using Knoppix you can mount
your hdisks or USB-disks to back up your data. Basically Linux will not
destroy data but if the the necessary device driver is not
available/found you cannot start the system.
