Before I say anything, please note that I haven't dealt with SQL
servers in over 10 years, so I can't really tell you much. That said,
if you believe that deleting the files might help, but are afraid to
try, why not just move them out of the way? Use "mv" instead of "rm",
and put the files in your home directory, for example, then see if that
helps.

mv file /home/user

Will move the file named "file" in the current directory to the
directory /home/user (exchange "user" with your username and "file"
with the name of the file you want to move).

Whether or not you have deleted anything essential I can't tell you, I
just thought I might as well suggest this since nobody else had replied.

Then again, if you have deleted /var/lib/mysql/ib* as you said, the
goose might be cooked. If you wanted to delete log files, I would guess
those belonged in /var/log/mysql. Do you have backups? If this is an
ext3 or ext4 filesystem, there is a tool called "extundelete" that
*might* help you, you could try that.
