Are you sure there are no files open in those directories? An open file
would normally be locked to protect it for integrity reasons as records
in a database are.
In which case your bumping up against user vs root, a non issue in
systems where they are separate. As I remember you can still create a
separate root user in Ubuntu and use that for your cleanup prior to
making backup and then running backup under root.
If you still have problems you can boot your system to Knoppix and mount
the partition rewrite and work from there. BTW when was the last time
you did fsck on that drive??
