Hi Charl,
This "problem" is actually due to a Gmail setting. This problem has come
up recently due to a change in the way settings are handled in Gmail.
Had the same problem with our Ubuntu installations. Also took a while to
track down because my assumption was that it was a local problem.
Open Gmail in your browser & go to Settings --> Forwarding & POP/IMAP
Under POP Download, you will see an option "2. When messages are
accessed with POP". This setting is, by default, set to "Delete Gmail's
Copy"
Change this option to "Keep Gmail's copy in the Inbox"
