Im having a similar problem, i cant remember if it happens after reboot
since I havent rebooted my work machine for a long long time, but almost
every morning or any other longer time of inactivity, i have to change
the keyboard layout settings since it doesnt want to switch to option
number two anymore (Swedish). The main option is English.

It is no biggie but quite annoying.
