Thank you for your bug report. The desktop file in /etc/xdg/autostart is
not an issue, as the one in ~/.config/autostart will override that one.
When you uncheck the "Start GNOME do at login" preference, you should
see a "Hidden=true" field in ~/.config/autostart/gnome-do.desktop.

Is that no happening?
