sounds bad. but i can't imagine that this is soundkonverter's fault.
the worst thing that soundkonverter can do is eat up ram or block the cpu (and both should be handled by linux).
so i would think it's more like a driver fault. have you tried converting that files only on the ext4 partition (ntfs always sounds suspicious - but i really have no idea). or what happens if you stress the system with another app - maybe video encoding.
