This bug is present in Jaunty. I believe it is not related to GNOME or KDE but something else, because both kwin and metacity exhibit this problem. In fact, this post explains that Debian Lenny has the bug too, so the problem is upstream and not related to ubuntu's modifications, thus hopefully cutting down the number of packages that may be the culprit:

I've also attached a screenshot of my testing, showing 2 builds made
from reconstructor, one of which the LiveCD does not exhibit the bug. I
believe the importance of this bug should be bumped up from low priority
as it is pretty serious considering it prevents you from using the
desktop as you normally would. Also somebody needs to file it against
more correct packages rather than compiz. I would do this but it appears
that I don't know how or do not have the permission to do so.
