I encountered the same problem, the difference is that in my case the system freezed when the update process started. I had to restart the system by force (using the restart button). 
After the reboot when I install something with Synaptic I keep getting a message after the installation "E: linux-image-2.6.31-15-generic: subprocess installed post-installation script returned error exit status 1". The goot part is that the packages are installed and functional.
