I run some more tests over the last few weeks and indeed this happens when you enable the single  clickSelectsAll. It goes away if you turn that back to double click. 
But it also happens without going to sleep and waking up but I can't be more specific there since it takes a while to happen. 
In any case, turning off the single click selects all fixed the problem for many weeks.
