This is a bug with the theme rather than epiphany.

Perhaps you'd like to forward this information on to the theme author?
As I understand it, the 'style properties' are:
EphyLocationEntry:secure-bg-color and EphyLocationEntry:secure-fg-color

and they should be set in a way similar to  GtkWidget:xthickness)
