actually, there were 6 packages: three dummy-packages (that always depend on the latest corresponding "real" package) and the three "real" packages, that contain the new linux-kernel. So 6 packages had to be updated/installed, and all 6 were security-relevant packages.
The only difference between the outputs of apt-check and apt-get is, that apt-get distinguishes between packages that will be updated and packages that will be installed.  (If you look closely, there were 6 different packages named in your initial apt-get output as well.)

Bug description:
  apt-check reports 6 security updates, but apt-get dist-upgrade only
  shows 3. Something is amiss.

  $ /usr/lib/update-notifier/apt-check --human-readable
