Also having the same issue on multiple PCs running 14.04LTS.

I only have Estonian keyboard layout set in the layout configuration.
Every time the system reboots, the layout shows that it is set as EE, however the keys respond as US until I re-select EE. The workaround is to click on layout selector and select EE on every boot.

Sidenote, logging out and back in does not create the same issue, so it
is not session based. Looks like it is something deeper during the
initial boot.
