The manpage is very clear already, and I can’t figure out why it leads
you to expect ‘branch1@’ to mean anything.  “@ alone” means the opposite
of “@ along with a branch name”.  And there is only one HEAD (not a HEAD
associated with each branch): just a few sentences before, the same
manpage says “HEAD names the commit on which you based the changes in
the working tree”.

If you think you have a way to improve the wording somehow, read
Documentation/SubmittingPatches in the Git source tree.

  The sentence `@ alone is a shortcut for HEAD.` alone  is misleading
  because `git difftool branch1@ branch2@` fails with `fatal: ambiguous
  argument 'master@': unknown revision or path not in the working
  tree.`. After reading the sentence one would expect it to work.
