I THINK that update-motd is meant to run the updates only occasionally, and just cache the results somewhere. 
I'd find a reasonable strategy that if the cache is older than an hour, but less than 24h, you'd get the cached version, but a refresh is run in the background. If the cache is older than 24h, you'll have to wait for the cache to be refreshed. If the cache is less than an hour old, show the cache.

Bug description:
  I've installed Ubuntu-server on a raspberry pi 3. That's my first
  Ubuntu install, previously I've always used Raspbian. Anyway, my
  impression was that ubuntu was seriously sluggish compared to
  raspbian.

  Turns out that one of the main things is that the login through ssh
  runs a whole bunch of update-notifier scripts that take a while (5-6
  seconds in my case).

  After disabling most of the scripts in /etc/update-motd.d, the Ubuntu-
  raspberry is now pleasantly fast. (It is now copying files. Hopefully
  it'll finish this month: a WHOLE lot of files.... :-) Yes the estimate
  of a month is realistic.)
