How are you asking for the updates ? Are you clicking the icon in the
tray for the updates ? If you double click the icon in the tray, then
click the button to update the sources ( bottom right ) then just
click install updates ( again, bottom right ) it should just do it for
you "automagically" without too much trouble.

If it's STILL a problem, log out, restart the X server (
ctrl-alt-backspace ) and try it again.
