Well this can be due to [1] volume of mails stored or [2] attachments 
and internal contents of the mail stored.

Well I have 7 gmail accounts and other corporate accounts within my 
thunderbird. All work fine.

This could be but better try to ask in mozilla users mailing list, 
whether this is know to create problems or whether there is a clean way 
of doing it. You can also use ubuntu-in/ubuntu forum or 
answers.launchpad.net to ask questions and find whether it is a commonly 
known problem (or anyone knows of any solution).
