Lots of reasons.
1. Empathy's (current and future) better integration in GNOME desktop.
2. The telepathy framework provides many features for other
application to take advantage of IM. For ex. streaming yours songs
from rhythmbox over gtalk.
3. Audio/Video support in telepathy for GTalk and possibly MSN. The
MSN support is not yet included in karmic. Pidgin didn't have a/v
support until very recently and it is not known how well it works.
4. Telepathy framework's ability to use libpurple (pidgin core
library) for providing support for protocols not yet natively
supported.
5. Responsive upstream, fast development, continuous improvement.

Empathy has replaced pidgin only in default install. Pidgin is still
available in repositories. It will not be automatically removed when
upgrading from jaunty.
