It's modifying its configuration in your local ~/.gconf/
The path there is the same as I described (that configuration tool is
called "gconf-editor"; you may very well have it installed). The
configuration tool really is just a simple editor for those xml
configuration files. The easiest way to do this is certainly to install
it if you don't have it.
If you do want to do it by hand, the relevant configuration file is
~/.gconf/apps/gjiten/general/%gconf.xml
It is a list of <entry> tags; the entry you want to add looks like this:
<entry name="dictionary_list" mtime="1140563187" type="list"
ltype="string">
<li type="string">
<stringvalue>/usr/share/gjiten/dics/edict
edict</stringvalue>
</li>
<li type="string">
<stringvalue>/usr/share/gjiten/dics/compdic
compdic</stringvalue>
</li>
<li type="string">
<stringvalue>/usr/share/gjiten/dics/enamdict
enamdic</stringvalue>
</li>
</entry>
