You get an IPSec channel up, then you run L2TP over it.

On a MikroTik, to see if aIPSec is actually working, look at the
installed security associations and check that current-bytes is
increasing at a rate commensurate with the traffic the channel should
be carrying.

   /ip ipsec installed-sa print

Remember the traffic will be smeared across several SAs, and remember
that there are always sets of two SAs, one for each direction.
