Hey Philipp,
I'm using Version 0.11. Where to get 0.12 for Ubuntu?
I'm right now running Picard in the --debug mode, 

-now it's crashed. This is the last file picard was scanning (I clicked
Grouping after all files were inserted)

Segmentation fault

I checked the file. No idea what's wrong with it...
